In the comics, Michonne gets captured by the Governor and won't tell him where the prison is, and she gets raped - so they may have been alluding to that, either to set it up later or for people to expect it to happen to Maggie there and then be surprised that it doesn't happen. The Governor also said he would bring in Glenn's hand - again, in the comics, Rick is the one who has been captured, and the Governor does cut his hand off
