Aliens?

It's also theorized that it is extremely unlikely that a civilization survives long enough to expand past it's own planet or learn how to travel/communicate long distances. In the process of technological development nearly all civilizations would have either killed themselves off directly or killed their planet.

Aliens can't affect their planets, they are natural cycles!
 
When we make the time/distance thing a non-factor we'll get to meet everyone.

Just start with the theory that time/distance being a non-factor is not impossible, just that it is highly improbable. Take that and develop some sort of an infinite improbability drive and you're set!

I've often thought that flies were actually placed here by aliens to serve as their 'eyes' on our civilization and when they do ultimately pay us a visit whoever has killed the most flies in their lifetime is the first to go.

I've sometimes thought that way about viruses, minus the whoever killed the most thing.
